My 2004 Beetle TDI started to have some problems with transmission. While i`m driving car transmission will just act like its switching into NEUTRAL and on instrument panel, my P R N D 2 1 will flash like its confused which speed it is at. I have to pull over, stop, shut off engine then restart car and its fine again and drives. About every 10-20 miles will do that 2-3 times. Anyone else has same problem and do you know what is it?
Since my car has bad motor mounts and shakes while i drive, would that cause this problem?

very possible that it is caused by shaking engine. Wires are being pulled causing intermittent loss of connection. What I would do first is check the main connector that connects to the transmission, make sure it clean and tightly plugged in. Also make sure that your grounds are all clean and tight. There are 3 of them under the battery tray. Then I would tell someone to sit in the car shift into D and press brake and pull e-brake just in the case while you are wiggling the transmission wires under the hood trying to find the spot where the connection is lost. If that doesn't work I would inspect connections under the shifter to make sure everything is OK. also wiggle wires under the shifter to see if you can find loose connection.
