First I would think that it's somehow related to the LED conversion. Maybe a short or bad solder somewhere but I don't see how changing the cluster lighting would effect the other functions. Why it would take 2 weeks I don't know and this suggestion could be wrong. I don't think it's the 2 main plugs in the back (see here for anyone else reading this thread http://www.myturbodiesel.com/1000q_how_to/a4/instrumentclusterremove.htm ) since the plugs lock down and I don't think it's a pin since nothing has changed before and after. However, if you take off the steering column trim off you could check the wiring. It's possible a pin was somehow damaged but this seems unlikely. Fuse problem seems unlikely.
Battery/voltage problem seems more likely but you said it's charged up and this should rule out a battery/alternator problem.
I agree that it sounds like it could be an immobilizer pickup problem since you have the error codes and you tried different keys with no success. This would support the signal too low code.
The procedure I would do is instrument cluster swapping or key swapping. Also look at the measuring blocks. Other than a bad transponder antenna, the one thing that sounds like it could be giving trouble is :
Transponder Lock Time
0 to 10 minutes
Indicates how much time must pass before a transponder recognition is possible again. This lock is activated after an unauthorized key is detected 20 times in a row
I agree that the key doesn't have to be in the lock, it's an RFID chip and only needs to be next to the antenna. I don't know the range but it's unlikely that the range is so small that 1cm would make a difference.
