The best way is to suck it out. Use a turkey baster or other vacuum device to suck the bottom of the filter out. You probably weren't mislead, for all you know there were some dirt particles on the gas station pump nozzle which got into the fuel tank and were filtered out by the fuel filter. It's normal for it to look very dirty.
