Because you mentioned the rodent damage, this is highly suspect. It's possible there is still a broken vacuum line somewhere.
Stuttering or bucking also sounds like a boost leak or vacuum line problem. There's a rubber air intake hose on the metal piping that goes from the left to right side of the car. It tends to rub on one of the ground wires and rub through. It could also be a loose quick connect connector that came loose.
