Check the fuel injection quantity http://www.myturbodiesel.com/1000q/multi/IQ-adjust-hammer-mod-TDI.htm and injector balance. It's also possible the injectors are dirty and not working well.
Also, post moved to mk3 section since it has some technical questions.
